Since the leading theory is that CD is the body's auto-immune system attacking and inflaming the body's digestive system, 6MP's (I was prescribed one today, as a matter of fact) works to suppress the auto-immune system - essentially telling it to "knock it off". Once that occurs (and it generally takes some time to kick in) the digestive system can go about
healing itself, thus eventually (if it works) stopping the D.
It's a serious drug and a serious step, make no mistake, but from what I've read it works extremely well for some people. I am hoping I am one of those.
Regarding your doctor, I am in a similar situation - but I'm cantankerous enough to not let my doc give me any crap or strong-arm me. My philosophy is this is "MY* disease and I'm his customer - you will listen to every one of my questions and we'll decide on a treatment together. Doctor's that don't make an investment in their patients mind, body and soul and work to listen to their questions and concerns are nothing but pill-dealing clinicians.
Listen to your heart - if he's not a good match, no matter the credentials, find someone else.
