Wow.
All I can suggest is that you be extremely conscious of what you do with your hands yourself. You might like to adopt some of the measures they suggest to people coming into a bone marrow ward: wash hands, to the elbows, for thirty seconds; never touch your face. Apparently, it's the hands that are a main vector for passing germs into your body.
You might like to carry a small hand-sterilisation gel with you, and use it. A lot.
On the plus side, it sounds as if you've lived with him for seventeen or eighteen years and haven't died yet, so maybe (with luck) all his germs are already in you, and your body already knows how to deal with them.

You might like to talk with your medical team about this, too: they might have other ideas to offer.
