I have terrible ankle pain, but that is linked to the Crohns disease. There is a type of arthritis called enteropathic arthritis, that can be found alongside IBDs. It primarily hits the big joints, ankles, knees, shoulders, wrists, elbows, neck, and spine, When it gets that far--it's called ankolosing spondylitis.
I have had pain lessening in ankles by making sure I sit properly. I have a tendency to sit Indian-style, even in chairs, which bends my ankles straight. They still ache, but it's far less.
