for brain fog because of Borrelia, the best antibiotic is Minocycline. It gets in large amounts in the brain and is fat soluble, it has neuro protective effects, it down-regulates inflammation and it helps even MS patients (recent study). It will NOT cure you, though. i think you know this by now. Even Buhner recommends mino in SEVERE neuro cases:

amoxicilin is very good for very early lyme, but it's not that good for neuro lyme because it does not penetrate the BBB (does not get to the brain) well. HOWEVER, in my case i had severe neuro herxes on amoxicilin alone, 1.5grams a day... so don't believe everything you hear about
it not being that good. it is good... of course it will not cure you ...
if you are allergic to doxy you may be also allergic to mino since they are both tetracycline derivaties, so please be careful, i would not self treat if i were allergic to abx, too dangerous...
i think in your case i would hate to say but if u want to go neuro and without mino, u need ceftriaxone, which is an intravenous penicilin that gets very deep in the brain. it's like amoxicilin but it crosses the brain barrier much better so it will destroy more lyme bacteria there. unfortunately it is very expensive and hard to administer, u need a port connected , daily injections etc... life is not easy
