There are a lot of herbal antibiotics that don't tend to cause yeast problems - this might be something to consider, though usually an MD won't know much about them.
I was diagnosed with lyme, then chronic fatigue, then fibromyalgia, then lyme again. It's really hard to tell the difference between all of these similar conditions, if there's actually any difference at all. While I was being treated for CFS (at that point, the lyme was considered a thing of the past, but I have no idea if it actually was!), I did get a lot of relief with IV vitamin C and glutathione treatment. Eventually I did get worse again, though, but there's really no way to tell if it made the lyme bacteria go dormant, and then it came back, or if it was something else causing this all entirely. Vitamin C and glutathione are usually reported as helpful in people with lyme disease, too.
If the worst of your symptoms are with fatigue, you might want to look into testing for certain viruses (like EBV) - different doctors/practitioners have varying opinions on how/whether to treat these things and if they're what's causing the fatigue, but either way it might be worth looking into. I know the uncertainty is really frustrating - I like to focus on the fact that whatever's going on, certain things will help either way, and then I go and do those things! Anything that will improve your health overall will take the burden off of whatever's going on disease-wise.
Are you seeing a lyme literate doctor? If not, you may not be receiving adequate antibiotic treatment, such as a high enough dose, treatment for all the possible forms of the bacteria, etc. Sorry for the scatter-brained post - serious brain fog today!
