I just happened to look at the forum (been a while) and noticed this thread. I remember this question being brought up in the past so I did a search and found this from 2010. If you plan on breastfeeding then Dr. Jernigan advises against detoxing because the toxins go into the breast milk:

I took the liberty to write to Dr. Jernigan today and gave him a "hypothetical" case (like yours) and asked him what he would recommend under these circumstances.
Here's what I asked Dr. Jernigan this morning:
"Hi Doctor David,
What would you say to a mother who is breast feeding her baby and not taking abx? If a mother like this went to the Hansa Center, do you have natural remedies that you'd treat with that would make it "safe" for the baby so that the disease doesn't get passed down to the baby, or is it best for her to be on abx for the baby's sake? Would it be better that she not breast feed at all regardless if she took abx?"
Here is Dr. Jernigan's response to me which he told me I could post. Please understand this as it's very important, Dr. Jernigan is not giving a diagnosis or medical advice to you directly (he's not allowed to do that). He is responding to my "hypothetical" question regarding a person like you, so please keep that in mind as you read it.
Here is Dr. Jernigan's response to my "hypothetical" question:
--"Hi Gary,
The research indicates that Lyme bacteria can be transmitted across the placenta, evidenced by the fact that babies have been born with detectible Lyme in blood tests.
The breastfeeding question is difficult. I would recommend the mother be tested through BRS or ART type testing to determine what gentle herbal remedy works for both her and the child. Generally only the mother will take the remedy and the baby will get the remedy through the breastmilk.
The IQ of a baby goes up measurably with breastfeeding up to 12 months when compared to commercial baby formula. There are too many benefits to breastfeeding in regards to immune building and nurturing of the baby to recommend stopping.
I would however recommend using a gentle remedy like Borrelogen over harsh herbs. In that borrelogen is more frequency based it doesn't need to stay "intact" as it with energetically imprint the breast milk.
Also...no detoxing should be done until after the child is weaned as the toxins will end up in the milk.
I would recommend the mother take Evening Primrose oil softgels, and the Mother's Milk tea (weleda) to boost the nutitional quality of the breast milk."--
Notice the comment in BOLD (my emphasis). Very important, because as you know, that's something many of us recommends everyone do--detox baths. But in your situation, that would be a no-no for the reasons Dr. Jernigan stated above.
I think this is a very good example as to why going to the clinic has it's advantages. Yes, anyone can do the Jernigan protocol at home, and many will get better doing so--Denise is a good example of this. However, in unique circumstances such as yours, BRS testing would be extremely helpful to the doctor as it would allow him to give you very specific treatment based on your test results.
