Lyme normally cycles every month, you have symptoms that come and go. It does not matter if you take antibiotics/herbals or not, your immune system does kill the bacteria on its own. It just does not do that too well, so the bacteria persists. When the bacteria dies you feel worse.
While it's useful to keep a journal of your symptoms, it is pointless to try to understand what's going on, or to associate what you do to some of the effects on short term. It is very misleading, because you will have one of these flares once a month no matter what, and if you happen to change your medication the week before, add some herb, or do any change, you will blame your symptoms change on it.
All you can do is, if you have positive lyme tests, is to take your meds and be patient. If you don't take high dose probiotics you will have major gut issues because your flora will be destroyed by the ABX, you will start getting diarrhea and then you need to stop the medication and start over again.
By the way if your diarrhea does not get resolved after stopping ABX in a few days, please go check your stool for c. diff. This is a very serious infection that gets triggered by the use of antibiotics and it is much more dangerous than lyme itself.
