This also happens with my stoma. Normally, my stoma is longer than yours...well over an inch. about 6 months or so after surgery, I also noticed it would shrink down so small at night, that it was below the edge of the wafer. I don't think it's anything abnormal, but it has caused me some problems with output seeping under the wafer and causing leaks at night. I started using convex inserts with my wafer (because they don't make an actual convex version of the wafer I use) and that helped a lot of the leaks, though I still have them from time to time.
In general, my stoma changes size a lot. Sometimes it swells up so big it pushes up against my bag, and sometimes it is quite small. I worry that this could be a sign of something wrong, but he always functions just fine.
