I think part of the reason your biome numbers are out of wack is your diet - It's an example of the vicious cycle syndrome, or you are what you eat - Your body tries to deal with what you throw at it - sometimes it works, and works for a while, and sometimes it doesn't - If you eat a lot of fruits and veggies, your bacteria will change to accommodate that - If all you eat is protein, same thing. To a point.
The problem arises when you try to introduce fruits and veggies to a gut built for protein = it don't like it. I think of it like the seasons. After a winter of sub freezing weather, the first spring day that's in the 50's, we're sweating. But come fall, those 50 degree temps are freezing after a summer of 100 + temps. We acclimate, but it takes time.
I would try to add in some cooked veggies in very small amounts. See what happens. Have a bit of fruit once in a while.
BTW, what is a veggie shake ?
