I'm no dr., but I am a research librarian, and a large part of my research is for early vet and medical students. What I have read about this bacteria indicates that it is normally found in many places, but rarely the thorax or breast. It is often mis-diagnosed and the discharge could very well be something else. This bacteria DOES respond to long-term use of penicillin (6-12 mos), or then surgery. I didn't see chemo being used for the bacteria.
I would get a second opinion if I were you. Visit a totally different breast specialist and have them culture and run the fresh slides, hopefully using a different lab. I think what the dr. is telling you now is very overwhelming, so just getting peace of mind from someone else might be good!
