I would try to see a neurologist about your headaches. Your GI and family doctor can't really help with headaches of that severity. I take a daily headache/migraine prevention medication (Topamax) plus a separate medication at the onset of a migraine (Maxalt). I also take Tylenol when I get headaches that aren't quite migraine-worthy and sometimes I'll have some caffeine with them, which helps for many people (although it is a trigger for some).
One thing you may want to also do is to start to keep a headache journal to try and figure out what your triggers are, what makes your headaches worse, what helps. For me, exercise is my biggest trigger so I know that I have to take medication before and after each workout. I'm also extremely sensitive to light, and light makes my headaches much worse. Things that help me with my headaches sometimes are a cool washcloth on my head, lying in a darkened room with soft noise (silence only makes me hear the pounding in my head more), and making sure I take my medication as soon as possible after symptoms appear.
Headaches really suck, so I feel your pain. I've dealt with them for nearly 20 years. But I can tell you that after getting onto a daily medication regimen a year ago, I went from having daily headaches ranging from 5-7 on the pain scale (1-10) and migraines 2-3x a week (8-10 on pain scale) that I now have much milder head pain, usually in the 2-4 range. I certainly still get headaches on a regular basis and migraines ~2x per month, but the pain is not debilitating.
