I'm going in for a capsule endoscopy on Tuesday. I've been having very narrow stools for the last month or two though. Should I be concerned that there is a partial blockage and that the pillcam could get stuck?

I would ask your doctor. Narrow stools doesn't necessarily mean a blockage. For example, I have a good friend who has SIBO and gastroparesis, and she had pencil-thin stools.
