I STRONGLY suggest that anyone with thyroid disorders become intimately familiar with this website:
http://www.stopthethyroidmadness.com/
It has probably the most comprehensive, up-to-date information regarding thyroid disorders, proper diagnosis, and treatment that you can find.
See also this article regarding Armour and Naturethroid (which I take) and how the reformulated pills now require you to chew it or crush it/dissolve it in order to remove the cellulose coating (which isn't being dissolved properly in the stomach for many people, preventing the medication from functioning).

But you probably need to start over with your dosing - start low and then titrate up slowly and follow the dosing information on this website (seems like your doctor might not be well informed or he/she should have shared this info with you already).
ALSO - I second the advice about getting adrenal levels checked. Have your doctor do a SALIVA test (the best measurement). It is an atrocity but most GPs don't get adrenal function - at all. I had to go to a naturopath in order to get a handle on my endocrine issues. But your thyroid won't function properly and likely, any lyme treatment won't be effective if your adrenals are under-supported.
