I have been on lots of immune suppressing medication for misdiagnosed autoimmune disease (Lupus, Crohn's) that is actually caused by chronic Lyme/Bartonella, and also medications for Asthma & Allergies. I do not believe there is such a thing as permanent damage because I am aware of some amazing case reports of healing of all sorts of tissues in the body using natural means (not a sales pitch, just stating my beliefs).
There is an organization who supports the view that RA and many other related diseases may be caused by chronic infections...the doctors who believe this will be more open to the idea that your "RA" is from Lyme/related infections. Google the "Roadback Foundation" for more info.
Also, I'd strongly suggest consulting a Lyme Literate MD for testing and diagnosis, as your symptoms are very suggestive of Lyme and possibly some coinfections.
Take care,
