Very sorry to hear things have begun flairing up. And, my sympathies for your Father's passing. You and the family have been in my thoughts and prayers.
I agree with all the others, as this could be dormant issues coming up due to treatment, and could subside after things continue moving along.
But, these could be signals to your body that they need attention. The reason I state this, is due to my personal experiences with what happens to be, exactly the same issues you are describing and going through yourself.
The severe, mounting pain in my neck, back and hip pain that I've had for many years had always been disregarded by every dr I've seen in the last 7 yrs dealing with it: Chiro's, PCP's, Cardio's.
Last month I finally saw a Neuro dr and upon my mentioning the severe, constant pain, ordered MRI's for back and neck. Well, turns out I have 3 bulging discs in my neck area, one mid way around the chest area, and three in my lower back region. Severe nerve damage, nodes and other damage is there. And, this didn't happen over night, mind you.
Also like you, my knees starting aching after I started abx in May. I have never had issue with the swollen joints that can happen with L/co. But,when the low doses were upped inSept for the Doxy and Ceftin, they added in Cipro, and a week later, yes one week later, my left knee is confirmed via MRI with a torn meniscus, and the right one is scheduled Mon for a look see MRI,, and I KNOW this one is now even worse than the left. So, I'm hobbling around in constant pain in both knees, and also my back and left hip. No pain meds touch this. So, I do a lot of 'mind over matter' and ice packs.
My point is, I strongly suggest you don't wait to see what happens, but if if you do, and things don't improve in an amount of time, please consider trying to get a dr to get MRI's. Remember, x-rays will NOT SHOW the damage/issues that would be causing these concerns.
Plus, we MUST remember that L/co causes MUSCLE LOSS, and this in turn will touch on every organ and bone in our bodies. We can begin to lose SUPPORT, thus things shift, and then we experience pain.
If I had been able to get mri's early enough/years ago, for my back issue, then I believe I could have gotten physical therapy to help me keep what muscles I had from getting worse faster.
So, if this is part of the issue, exercise could be helpful, but always consult a professional. Please do not take my word for any suggestions, as I am not a dr. I am only offering my personal experiences and health issues for you to consider everything in order for you to get the right help.
I truly hope what you are experiencing is just herxing issues, and will not be a more complicated issue.
