Many people are left with neuro and/or eye issues long after the initial systemic lyme infection is gone, that's because these places are where the bacteria will endure.
The eye is a protected place from the immune system because the immune cells can interfere with vision, so the eye as an organ has weaker means to fight infection than the rest of the body. So does the brain. It's really hard to smoke them out from there.
If your main symptoms are brain related and you do abx, i would use mino, not doxy, as mino is several times more liposoluble than doxy and since the brain is just a big chunk of fat, mino gets in really well and it reaches pretty high levels. Unfortunately it has side effects that in some people are pretty scary (intracranial pressure), but i guess if your symptoms are mainly neurological and u have tried other things... Something in between doxy and mino is plain old tetracycline: better fat penetration than doxy, less side effects than mino.
Also, a good idea would be to take melatonin at night, as it is a precursor to glutathione in the brain and it will help lower a bit the oxidative stress which can do a lot of damage to neuronal tissue...
