OK---so here is my opinion on that. I'm not saying they were wrong... but it's another rock to look under.
Diflucan isn't effective against all strains--none of the systemic antifungals or natural antifungals are. They work differently than abx but the concept of needing to find out which antifungals hit the particular strain your targeting--is similar. Diflucan had no effect on me but Ketoconazole knocked me into a die off of astronomic proportions.
Also, Nystatin is a great anti fungal (and also could be ineffective against certain strains) but the biggest issue w/ Nystatin is the weak versions they've manufactured. The pills and liquids are full of fillers and sometimes even sugar, plus they are expensive. The best, most effective form of Nystatin is the PURE powder form. You add a little to water, swallow it and it coats your throat --killing on contact. Pills can't do this.
You can usually see yeast/fungus overgrowth--unless it's immersed into biofilm, which can also happen. So that does jibe with your examination.
So - as you pursue other possibilities, keep this in the back of your mind in case nothing else pans out.

First, you can still also generate the acid reflux from y/f so the acid you taste is probably digestive acids.
You can try doubling up on couple good OTC binders - activated charcoal capsules and bentonite clay. A serious binder is PURE cholestyramine. It's not OTC and a little expensive but it's the best stuff--don't bother with the manufactured versions (Welchol, etc).
You probably already know this - with binders: wait 1-2 hrs after eating/drinking/taking anything before taking the binder, and then wait 2-3 hrs after the binder before eating/drinking/taking anything. Except water - drink lots of water, particularly with the binder--helps keep things moving and flushing.
