One thing to remember is that there is no "Buhner protocol" in the sense that many think of a protocol. Buhners protocol is a methodology for approaching herbal therapy with some suggestions of ones that are most effective for many people. However, as he notes, almost everyone has to personalize it for themselves. He also doesn't rely heavily on the antibacterial herbs in his recommendation. Of the ones you've listed, to my knowledge, only skullcap has been tested to be active against Borrelia and even then most people don't use it that way. Or at least from what I've seen. Buhner really relies on a much gentler approach that mostly focuses on altering the environment of the body in ways that are indirectly anti-borrelial. So it may not create the dramatic sort of reaction you'd expect with antibiotics. It may take many weeks or months of subtle effect to start showing visible benefits, or it may not be the right herb combination for you, or you may just have to add something to it. I know you're eager to get back to work but it takes patience and an ability to feel the process to go the herbal route (or any route really). If healing were quick and easy there'd be no point :P So I wouldn't worry about the herx. If you're desperate to get over the hump you might add something that is broadly antibacterial, or you may just alter the dose of what you're taking, but expect patience and some trial and error before you feel better
