You're getting good feedback - I think your MD and protocol sounds good - interested to learn more as you progress.
The sx you're experiencing are known as "neuro-psycho" sx or those caused by a combination of neuropathy and psychiatric effects of the infection. This could indicate the presence of the infection in the brain and/or gut (given the gut-brain connection).
I experienced this for the first couple weeks when I started on IV Rocephin. S you might be in for a few more days of this. But on the plus side, I was literally psychotic during this time - indescribable. So it could be worse and it's also a good sign that the abx are working. I hope there is some comfort in that for you!
Also, as Girlie suggested, there are a few things that can help that certainly helped me.
-----Btw: the following herbs are a little different than the antimicrobials herbs you and your MD talked about which help kill/reduce infection. The following herbs help your body detox of help support system functions and generally don't burden the body like the antimicrobials herbs do. So, while you should always make only one change at a time (new herb, dose change, etc) and give it a couple days to note impacts, these should be ok to use now. It's possible she's not familiar with them - most LLMDs usually prescribe them with abx tx.
First, a brain detox is important - please try the pinella AND burbur. They really help process the toxins out.
Second is GI detox- try a good binder (charcoal, bentonite clay, psyllium husk, cholestyramine) - lots of info online for how to take binders.
Next, I would try an anti-inflammatory like Japanese knotweed or turmeric - my neuro thinks neuropathy is generally caused by inflammation.
I would also make sure your lymph are getting flushed, blood circulating well, gunk is getting pushed through effectively - try red root and dry brushing (info online about these too).
LOTS of water.
As much quiet time as you can get w/ family around. It's often helpful if you can include them as much as possible with the ins/outs of tx - it can be weird and scary unless you can make them part of the process. Some spouses come and read posts on the forum for a better understanding.
And unfortunately you just need some time. The herxing should improve.
I would not start cyst or biofil busting or any other antimicrobials until these sx subside significantly. A month sounds about right.
