Rocephin IM may be able to penetrate tissues better than doxy. It is excreted via the GI tract, so it will kill good bacteria in your microbiome. Take good probiotics 2 hours after abx.
Oral doxy will damage the microbiome as well, but to a lesser extent. Rocephin kills bacteria while doxy usually just stops it from continuing to grow.
They both have benefits. Doxy can get inside cells while rocephin cannot. Doxy can also target other tick borne infections. RMSF and anaplasma for example. I think recently in test tubes they are showing that rocephin is better than doxy for lyme, but keep in mind that test tubes are different than a human body. And neither of them kills lyme 100% of the time in the test tube unless you pulse rocephin over and over and over.
I would take both. Do you have co-infections? These aren't sufficient to kill bartonella or babesia.

My symptoms are neurological, trying to target Bb in the central nervous system, maybe brain in the worst case. I do not have typical joint and burning pain etc symptoms.
Bartonella is suspected for the same neurological symptoms and IBS, but not sure yet.
I like that you mentioned doxy can get inside cells, good to have that. At the same time need an antibiotic that will get into CNS and work there effectively.
