I strongly recommend that you see a neurologist. preferably a headache specialist. Endocrine and Crohn's can definitely be a part of the cause of your migraines or the migraines may be a part of your other problems...
Your symptoms do follow a pattern of a common headache disorder but, given your other health problems, there's a strong possibility that you're experiencing something called Secondary headaches--that is headaches caused by an external discrete ailment. Only a trained neurologist can make this determination accurately.
Also, as nearly anyone on these forums will tell you, self-medicating can be VERY dangerous. Very very frequently it can lead to making you headaches worse and, considering your problems with NSAIDs, you really need an expert opinion. That being said, I feel confident that you'll be able to control this new problem so long as you take the responsible steps. I'm sorry that I can't provide more specific information but I think it would be irresponsible for me to do so without medical training or intimate knowledge of your case.
I apologize if you already are taking these precautions and my warnings sound pedantic--it's just very important to tackle the problem in the right way as early as possible.
