Exercising has no negative effects, it doesn't wear your immune system down, quite the opposite actually, that's why those who do a good/proper work out routine will notice more energy, not less.
Exercise is also known to inhibit normal bowel function, so in essence it doesn't cause damage to the inside, the only damage exercise can cause is if you're doing things incorrectly and injuring yourself that way.
