I have stopped my exercise program because of all the weight I've lost...I have also been cutting out carbs were I can trying to reduce sugars as they really affected my IBD. I was just amazed that under the exact conditions (after my a.m. BM) I lost 4 lbs just from yesterday. I eat a large amount of food but due to my recent UC flair not much is getting absorbed.

I fluctuate about 5 pounds a day...but it does depend on what time of the day I weigh myself.
I would suggest you start adding more food into your intake...truly, that's the only way you'll start to gain weight.
Lower your exercise routines a bit in length maybe.
Are you at least taking in some "fuel" for your exercising? Surely you're consuming some complex carbs?
