I certainly feel higher level of anxiety in the morning. Pretty much every morning. Like the OP, I find that it usually dissipates -- at least to some extent -- when I get up and going. But sometimes it is hard to get up and going...
Some have said the morning anxiety is a result of higher cortisol levels -- that cortisol levels are cyclical throughout the day, and tend to be highest in the morning. I once asked a doctor whether I should do one of the 24 hour cortisol level tests, to see whether I have super high cortisol levels in the morning. He said there's no point - not much can be done about it anyway.
When I first started taking my SSRI (Zoloft), I woke up every day, very early, like 5 or 530 am, with an extremely high level of agitation. It burned off but only after I went out for a run. Pretty unpleasant running, exhausted, at that hour. I wondered why this happened only in the early mornings. In any event it stopped happening after a month or 6 weeks maybe. But even now my morning agitation level tends to be pretty high.
